Here is my guide on how to install & set up Azureus to start in headless mode when the machine starts up and shut down cleanly when the machine shuts down (through an rc script). I don't go in to the GUI setup stuff that you need to do as this is pretty much the same on every platform and already well documented.

I love my new Azureus setup - combined with SwingWebUI and SpeedScheduler I'm using all my "off-peak" quota and never have to play with the Linux box to make it get torrents.
