I'm not certain that I understand the question. Sorry if I've misunderstood.
You can do pretty much whatever you want with an application as long as you abide by any software license related to that particular app. Most Linux applications are open source, so you have access to all the code.
If you are meaning application configurations, most apps do allow for some configuring of various options.
Yes, you can create your own login screen and edit the boot screen.
