Debian Lenny and Gnome severly messed all of a sudden
Hi,
My Debian testing (Lenny) is messed up in many ways which don't seem connected and without me having done anything unusual.
For a while Synaptic had been recommending me smart upgrades because some packages could not be installed. I have followed the recommendation always.
Until recently, when running Gnome applications as a different user, I got a message that it could not connect to the config server, and no settings were loaded. This happened for instance when opening a terminal as root. But that problem is gone now.
Then at some point nautilus was gone from my system and I had to reinstall it.
Then, when doing some maintenance I got the suggestion to run "apt-get auto-remove" to remove automatically installed programs which are not used anymore. Running the command removed some programs I use all the time like gedit and totem. I reinstalled them.
Now the windows of all programs appear different, and when my cursor indicates the system is "thinking" it changes into a little watch. When I tried to switch to a different Gnome theme in System -> Preferences -> Appearances there are no themes to chose from anymore.
Then I did a reboot. During the boot I got many error messages some of which I can reproduce by running modprobe:

It starts with kernel modules turning up without config files. Which causes a whole lot of stuff to fail to load. You might want to back up sdb2. and run e2fsck on it. I'd guess somethings up with your data storage. let's hope I'm wrong.

sdb is an external usb drive. I don't think it caused the problems. I have disconnected it and rebooted my system. I still get the warnings about modprobe tho'.
I have reinstalled some more of the mysteriously disappeared packages and restored the Gnome themes and now things are getting better. X starts automatically now.

What sounds like a permisions issue. either that or our have network file system locks that are stopping you from starting gnome, but only when your not root?When I try to run a Gnome program as a different user using sux, I get

If I were you, right here I'd make sure I had a fresh back up in the can and then I'd defrag my drives. On the reboot I'd look at my syslog again, see if any of these problems resolved. It seems to me that almost everything that's blowing up can be traced back to bad or innefficient data storage. At least remove it as a possible reason with a diagnostic before you load multiple copies of dozens of modules onto your machine. I think your work-around (reinstalls of effected packages) is smart but if the complete files were intact on your hard drive, you shouldn't have to do that. If their not, you need to find out why.

I have discovered two things:
1) Lenny has become stable about a month ago.
2) I have lines in my sources.apt for both lenny and unstable (as opposed to testing)!

Here I found that that is indeed the case:
the files in /etc/modprobe.d/

still processes them
Auto remove doesn't have a log file, does it?Do you have back ups or snapshots of the system prior to the auto-remove?Then, when doing some maintenance I got the suggestion to run "apt-get auto-remove" to remove automatically installed programs which are not used anymore...Now the windows of all programs appear different
