How would I go about getting a program to start when x-windows starts. I am using Gnome, if that matters. I'd prefer to know which file to edit (or where to place a symbolic link, if that is how it is done), but if there is a utility to do it that would do as well I suppose.

Check the "Configuring Startup Applications" section.
Try adding in the program exe into the ~/.xinitrc, but make sure your WM/DE is the last entry.

One solution is what Varean suggested, that should work for all wm's if you type "startx" in commandline, however I think it reads .xsession or something instead if you use a graphical dm. Something gnome-spesific is to add it from Application Line on panel --> System --> User Options or something like that --> Sessions, in the tab "Startup Programs", or simply start the apps, select log out and save session.
