You're probably looking for transcode. It is however a command line tool, and is quite complicated to use. There are however many GUI available, often with different goals in mind such as DVD:rip and the eponymous transcode-gui. I've never really run any of them, but hopefully you have a system like apt/urpmi/yum/yast running, as I believe there are a lot of dependencies for transcode.

There is also mencoder, which is part of MPlayer. There is a GUI front end for it called Movieconvert. It works pretty well, but is no longer maintained, at least according to the homepage, which you can find here: http://movieconvert.sourceforge.net/ . Of course, you'll have to have MPlayer installed with the proper codecs.

In addition to mencoder (from mplayer) and transcode [both of which were already mentioned], there is also ffmpeg and avidemux.

All of these are good programs, and I recommend you install all of the above. Some are better at doing certain conversions than others.
