Which partition do the GRUB files go if I have installed Puppy in partition sda1 and it throws me the/this partition is not linux" error....

Default location of GRUB conf files is /boot/grub folder. Boot up from LiveCD of any Linux distro and execute fdisk -l command in Terminal. Post the output here.

fdisk -l

It's small L in fdisk -l.

I did the partition with File system ext4 and puppy homepage says it has to be ext2/ext3, I'll try ext3 now after done wiping with DBAN.

Solved it just ignored the error and put the text string the puppy installer gives tou in the menu.lst and rebooted... success
