Could this just be caused by corrupted areas of my hard drive? I have a feeling that's what the problem is. Is there any way to permanently isolate the damaged areas of the hard drive so that they will never be used by any os again, and then install Ubuntu on only the working areas?

If it works well from the CD it might be the hard drive. I'm not much on hardware. Suggest you start a new thread related to the possibility of it being bad and ask for methods to test.
