Using fdisk, cfdisk, Qtparted, etc. You can make your own partitions, yes.
For the second question: I dual boot with Windows on my master and Linux on the slave - two different disks and it works just fine. Your master should be /dev/hda and the slave is /dev/hdb. Use the information to install specifically to a disk.
