Utorrent does not work with Linux. I am running Transmission on one of my seedboxes and I really like that. There are plenty of other torrent programs you can use.

It sounds to me like you dowloaded a .exe file. This is not Windows, and uTorrent doesn't even have a GNU/Linux client. Here is a list of the "top 10" (a very subjective phrase) torrent clients for GNU/Linux: Top 10 torrent clients for linux
