Does anybody know how I can find a list of all command line commands and please don't tell me RTFM, The book I have they are scattered all over the place.

I am afraid you will have to RTFM if you want to learn about "all" commands.
GNU bash manual - GNU Project - Free Software Foundation (FSF)
Note that not there is a difference between built-in commands (like the above) and the actual programs. Some common tools are described here.

Lastly, here is a (noncomplete) list of some commands/tools usually found on a common GNU/Linux system.

I'm not sure that a listing of all the commands even exists, but you can find about 687 of them listed here:

A list of all commands would be practically impossible to make. There are so many Linux/Unix tools out there and many people heavily customise their installations, so the number of commands on your system may not necessarily be the same as those on someone elses system.
