Manually clean Firefox
This is more of a curiosity then anything else. I know Firefox has the option to clean up cookies, etc, right from the browser. But if I wanted to clean it straight from my .mozilla/firefox in my home folder, which files, other then cookies and history, does Firefox store info? Does it store it anywhere else? (I don't mean anything like settings. Just browser history, urls, autocomplete, etc.)

Firefox stores everything in .mozilla folder only. Test it yourself.
Run Firefox again. if you have installed Firefox extensions and saved Passwords, delete new .mozilla folder and rename Mozilla to .mozilla after testing it. Everything will be back as earlier.Code:mv ~/.mozilla ~/Mozilla
It is amazing what you can accomplish if you do not care who gets the credit.
