If you are able to play audio on your computer, then you should be able to use skype. Open skype, and go to the options -> Sound Devices form. You should be able to change the audio output device/driver there. The Sound Out combo box lets you change the output device. Try different options and then press the "Make a test sound" button until you find one that works. You might also need to change the Ringing device to the same as the Sound Out device or you won't get a sound.

Anyway, I am able to use skype on my Ubuntu 9.04 laptop, though I had to futz with the sound settings this way. I was also able to get it to work with my bluetooth headset.

I read in another post that there was an issue with the alsa driver settings used by ubuntu 9.04, how it mis-set the front/rear jacks, leaving some incorrectly disabled by default, even though they are displayed as enabled. You probably need to enable manually the line-in/mic volume for the jack you are using with the mixer or with the alsa_in or amixer commands.
