Weather it's the hard drive or on your motherboard, it is definitely hardware related. Heat causes things to expand, and hot components expand things unevenly, causing anything from timing issues to outright failures. When it cools or evens out after several minutes, things return to normal (if you're one of the lucky ones).
If you're getting grub errors, it's probably the hard drive. Run a thorough fsck on it, or better, buy yourself a copy of SpinRite (it's worth it) and test it out with that. You may get lucky, or you may find you need a new hard drive. Good luck.
