    System-preferences-sound,
is the right place. I am iin AntiX right now and do not have access to my Ubuntu 10.04 box. I know that your sound files are in /usr/share/sounds though.

That is where System>preferences>sound will pull the sound file from.
You can install sound themes for Ubuntu from
    StarCraft Sound Theme Ubuntu-Art.org

I downloaded the theme I like and extracted it using the terminal to the sounds folder but I cant see it in System-preferences-sound. Did I misunderstand?

No. You did not misunderstand anything. Since Ubuntu 9.10. Changing sound themes is a PITA. Refer to below thread on what to do.

making custom sound themes in ubuntu 9.10

Doing custom sound changes in AntiX and Icewm are far easier for me.I just edit Icewm startup file
    like so

    ########## PLAY STARTUP SOUND #########
    #play /usr/share/sounds/Pardus_Rocks/Pardus_Rocks-Logout.ogg > /dev/null 2>&1 &
    play /home/biker/.icewm/sounds/startup4.wav
