Check the contents of /etc/init/gdm.conf file. Default runlevel should be [016].
Code:stop on runlevel [016]
It is amazing what you can accomplish if you do not care who gets the credit.

If I understand you correctly, I'm having a very similare problem.
It all started when I installed nvidia drivers. Before that autoloin worked perfectly.
Not all the time, but almost all the time, on boot I get dropped to a VT login. Then I issue startx and everythings boots normally.
Timing issues somewhere's, just don't know what to look for.

If your using nVida drivers, you might do as I did to fix your problem. I installed the drivers from nVida web page instead of using Ubuntu nvidia drivers. That fixed my GDM not starting.
